I'd say it definitely does. If a certain system works well it's usually for a reason. When I practice kriyas the way I am taught, I stick very specifically to the tantric points. Don't know how it could be messed up if I tried to do it with switching them around.
But if Mystress asks me to focus on the power chakra behind the solar plexus, that's where I will focus at that time. Or at the base chakra at the base of the spine, rather than a bit further down. A very nice chart that helps to clear much of the confusion of which chakra system that is "right" or "wrong"

Not that I know of. But once I have learned more about Mystress' way of doing things, this may be a good idea. :) I have also thought of making a lightness-heaviness variant of be embraced by the earth+open to the sky.. :) Or visualize the golden grounding thread. Can't see why not. Yoga Nidra is a state of mind. We can put anything that's beneficial into the practice.
